A couple of the ones that immediatley came to mind have already been mentioned:
The Departed and Pulp Fiction's shooting Marvin in the face.
One of my favorite WTF moments was in The Bourne Identity:
It's not a shocking WTF moment but it definitelycaught me off guard.
Another WTF moment that I believe was unintentionally funny was in The Beach
. I haven't laughed that hard at comedies!

There's a scene in Pee-Wee's Big Adventure in which Pee-Wee has gathered his oddball friends in his basement to discuss his missing bike. As Pee-Wee lectures the group on possible theft scenarios, an Indian Chief dude turns to the guy next to him and begins earnestly whispering in his ear. Pee-Wee whips around and screams "Is this something you can share with the rest of us, Amazing Larry?!" The camera zooms in on Amazing Larry's terrified face as he stutters a petrified denial.

My friends and I would always crack up at this exchange. I mean, what was Amazing Larry even saying? And why was he afraid to repeat it?

Emo Peter Parker dancing at the jazz club and Gwen lets out a light moan, with her hair blowing around.
Some of the other scenes are just 'okay, this is bad.' but that scene was 'WTFH were they thinking?'.

Not for a movie, but the commentaries on Anchorman and Step Brothers were made me go WTF quickly enough.
