Deadpool is by far my favorite comic game.
X-men for the Genesis and the first Spider-Man game for the PS1 were both fun too.

The Arkham series. Origins having the best plot. City to have the best gameplay. Asylum being the middle ground. Holy fuck did they fuck up with Origins at launch. Jesus. That was my first interaction w/ a game being a clusterfuck at release and needing patches. Add in that that it wasn't totally "right" in a way, in the small details that added up for me in gameplay.
Spider-Man for the PS1.
X-Men, the awesome Konami arcade game. Damn classic.
Captain America and the Avengers, goddamn that was such an obsessive game for me.
The Darkness, 2 was awesome...short but damn good.
Hulk: Ultimate Destructions, fucking perfect Hulk game. I still play it today, on the 360.
The Walking Dead
