I don't think Mulder's dead. Both Duchovny and Carter have expressed interest in expanding the x-files movie franchise. Duchovny is definitely leaving the show so they need to wrap a few loose ends up before the season ends but having him die would make no sense if he is appearing in future x-files movies.
Also supposedly the introduction of Agent Monica Reyes is to introduce us television viewers to who will eventually replace Gillian Anderson once her contract expires in a year or so.

Gillian has not officially agreed to season 9. Since Carter wants X-files to continue for at least one more season, he had casted Annabeth Gish in four of the last six episodes of this season as a possible replacement in case Gillian decides not to return. But, in recent interviews, Carter has pretty much said that Gish will be the replacement.

Had to bring this one back from the dead. Wanted to post right after the show but I was so bummed and upset that I figured I'd wait.
As for my .02...
Annabeth Gish: Disliked her character far more than I can ever express. The cigarette thing had me thinking too.
Doggett: I like him better and better every show. Well written and played character. Bravo!
With the idea of having atleast one more movie therre is no way that they would do in a main character. The timing of this episode right before a month long break is obviously a way to keep us interested. I know I'll be glued to the tube when the second part airs. Guess it works, huh?

Carter has said that this might be the last season on TV. This season will end in a cliffhanger, and the resolution will be either the next season, or in the next X-File movie if there is no next season.

I certainly hope they didn't kill off Mulder... The chemistry between Mulder and Skully is in integral part of the X-Files IMO.
Also, IMO, I am ready for the X-Files series to end, especially if they can't get Duchovny and/or Anderson back full-time for another season. I would certainly be looking forward to X-Files movie(s) though!

Okay, my $.02.
Gish--didn't dislike her, only her tendency to be very smiley was annoying. "No Freakin Way!" I could like her character if given a chance, tho. As for the smoking, I think it's interesting to show that she's not perfect. It's hard to say what that's all about, but I'm thinking that is all it is. Hey, Mulder smoked for a while, too.
Doggett--I'm interested to see what's under the character--search for his son, etc.
Mulder--I'm liking this season much more, only because I was tired of duchovny's stoic performances. I was much more a fan of scully.
Scully--I don't want her to go, but I'd like for her to stop being so wimpy and downright antagonistic. I know she doesn't trust anyone but skinner now, but sheesh.
I was ready for the show to end last season--I prepared myself for that to happen. When it didn't, It just became a little less of a priority.
