Let me add my vote for Babylon 5. Brilliant.
And Star Trek, the original series. Avoid all other Star Treks.
Older B&W stuff worth watching: Original Twilight Zone and original Outer Limits.
For an OC meets Alien Nation kind of vibe, check out Roswell. First two seasons were great.
X-Files? You never watched the X-Files?!
Stargate? Meh. Stargate Atlantis? Brain-dead idiocy. Watch the movie instead.
Farscape? Never watched so can't comment.
And that's about it...

Thanks for all the advice so far. I just recieved two discs of Babylon 5 season 1 and the Stargate movie (i want to give SG-1 a shot and do not remember the movie).
I also want to give Farscape a shot at some point, but it looks as if the DVDs are all messed up, at least the versions Netflix rents out (like episodes 1 and 5 are one one disc, 2 and 6 on another and so on).
I'll also check out some of the other shows you guys listed and add them to my list.

Re: Farscape, One of the netflix comments says the episode numbering is a mistake, that the episodes are on the discs in order, and epguide confirms that according to the title of each episode listed on the discs.
Re: Scifi in general, A series I liked that doesn't get mentioned often is Space: Above & Beyond. It's a bit like Starship Troopers, but less action oriented. There are battles and everything, but the focus is often more on the psychology of warfare. Although some plots and characters can be cliche, the overall effort is pretty strong. It aired in 95 on Fox, so the effects are a bit dated, but they are serviceable as the show isn't really effects driven. It only lasted one season which I think it recently came out on DVD, but I don't see it at NetFlix.
I also watched the first series of Red Dwarf this weekend and it really holds up as a sci-fi comedy. I had only seen an episode here or there, but now I've added the rest of the series on DVD to my Queue. The first 6 series were only 6 episodes long, so they all come on 1 DVD, which is great for renting.
