One problem you'll want to be aware of when watching Season 2: ADV screwed around with the episode order to get the three-part episodes on one disc. It's only really noticable in set 2.5, because the three part episode "Liars, Guns, and Money" builds up to the season finale, "Die Me, Dichotomy". In order to get the three-parter all on the second disc, they put the season finale on the first disc of the two-disc set. They also put no indication anywhere that they did this--I watched 12 minutes of the season finale before realizing what was wrong, and it spoiled a bunch of the events in the three-part episode for me. I'm going to have to watch all of my future Farscape with an episode guide.

No Farscape Movies yet, but there might be one in the future because of the way scifi screwed the pooch. (gotta finish the story somehow).

Just to clarify (I think the correct answers are all here, but they may be buried):
Season 1 has been released as 11 individual 1-disc releases and also as a full-season box.
Season 2 has been released as 5 2-disc sets.
Season 3 is being released as BOTH 2-disc sets and in individual disc releases. Be careful when you order to make sure that you're getting the one you want.
You can get these pretty cheap at BestBuy.com, DeepDiscountDVD, or Bestprices.com
They have not yet announced any plans to do a box for Season 2. In fact, there was a thread recently (in Bargains?) that mentions that ADV said they aren't going to do one.
Here is the press release announcing Season 3 (and the 2-disc vs 1-disc releases):

Well that settles it then if they aren't going to release a boxset for season 2. I'm just going to order all of season 2 for 100 bucks from DDD. Thanks for the help guys.

OK, thanks for clearing that up, and now I have a few more questions I wouldn't mind cleared up. Annoying aren't I?
I looked up the episode guide for season 1 on farscape.com and tvtome.com. Farscape.com matches the boxset, but tvtome.com has the episode in the order they aired, and it is a different order. Which episode guide should I follow for the upcoming season when deciding the order to watch episodes?
One more silly question to which I probably already know the answer to. What's up with the translator microbe discontinuity? I understood that the way they work is that if you are implanted with the microbes then you are able to understand what every species that is talking to you is saying. However they do not translate your language for that other species if they do not have microbes installed. How then did the aliens in I, E.T., and Jeremiah Crichton understand the crew? They had never been off their planet so they wouldn't have microbes installed. I am just assuming that it's the classic Sci-fi storytelling device where translations are only mentioned when they work or else conveniently discarded, but perhaps I missed something. It's not a big problem while watching, but I am just curious if an explanation was given or assumed by people who watched the show.

TVTome has the episodes listed in the date in which they aired.
Farscape.com and the DVD box sets have been released in production order - which is also the order that they were meant to be aired.
It was decided by Sci-Fi, in order to keep the show moving forward and interest high, to alter the order of the first few episodes.
Which, as much as we like to bag Sci-Fi, I understand. The first time I watched I, ET, I wasn't a big fan. But having watching a few times since then, I've grown to appreciate it.
On the second question, I don't recall any mention of translator microbes, I think its the classic Sci-Fi convention. Normally the show is pretty good about these things.

Can anyone confirm the airdate problems, because I remember someone warning me that the episodes aren't in the right order in the boxset. They said that they were packaged where the season finale wasn't the last episode on the last disk.

That's what I assumed. Thanks Brian.
