You've noticed that the Zionist Rebels have enhanced superpowers, highly trained in all forms of combat and have access to unlimited resources if their uplink peogramme is anything to go by. Also when Neo mutters out that immortal line, "guns, lots of guns", he is merely loading up on lethal weapons and bombs.
Do any of you think the Zionists Rebels could complete their objective by using non-lethal force and non-lethal weapons? Also they were use their hand to hand combat to incapacitate rather than kill, since these "heroes" seem to be bent on causing as many human casualties as possible. And these people they mostly kill are just witless ordinary people trapped in the Matrix and not the usual movie goons you get in other action films, who know what they are doing and are knowingly follow the main villain's orders.
