"Everytime You Go Away" performed by Blue Room at the end of Planes, Trains and Automobiles always makes me tear up bad.

A personal favorite of mine would be the use of Gordon Lightfoot's "If You Could Read My Mind" at the end of Wonderland. Listening to it especially when reading the text of everyone's fate seems to evoke the image of the Hollywood broken dream.

The Joe Strummer song at the end of 'The Diving Bell and the Butterfly" when it metaphorically depicts glaciers falling makes me fucking miserable (no worries - this certainly is no spoiler to the film). "Ramshackle Day Parade" is the name of the track.

This has to be a contender. Come Sweet Death from End of Evangelion. It plays for its entire length of 8 minutes over the film's climax, which shows the end of the world.

For those who haven't seen it: no, this is not a fan edit. It's actually how the movie ends.
