The rave scene in Matrix Reloaded was quite excellent and it portrayed the depth of humaity in Zion. It was very deep and I think there is much to think about in this movie. The Wachoski brothers are very much geniuses.

Ok, off the top of my head, here are a few. I can't just give a "top five" as there are just so many good scenes in film, but here are some that spring to mind right now (and I'm trying this before reading the other responses
):
1) Diva Opera\Leeloo fighting the Mangalore's in The 5th Element.
2) Lawrence explaining how he enjoyed the killing in Lawrence of Arabia.
3) Aftermath of the final battle in Seven Samurai.
4) Lobby scene from The Matrix.
5) Ripley "finding" the Queen in Aliens (I just love the "conversation" they have, and the look Ripley gives the Queen when she opens an egg).
6) The love scene in Enemy at the Gates.
7) The showdown in The Good, the Bad, and the Ugly.
8) Alice deciding to jump in The Last of the Mohicans.
9) Jim's "speech" to Claudia at the end of Magnolia.
10) Schindler leaving the factory (the "I could have done more" speech) at the end of Schindler's List.
11) "What's in the box?!" from Se7en.
12) Silencio from Mulholland Drive (I watch this scene all the time with the old volume cranked up).

1. Dangerous Obsession (aka. Mortal Sins), an attractive nude woman, a church, a bungling idiot detective, and a maniac with a chainsaw; okay, so a crap movie, but I just loved that scene!
2. The scene where Steiner and Mastroianni are in the apartment, listening to the sounds of nature and having some profound discussion before Steiner kills himself, in La Dolce Vita.
3. The scene where Nadia is raped in front of Rocco by Simone in Visconti's Rocco and his Brothers and the two fight into the streets on Milan; unbelievably potent scene.
4. The scene where Rosaleen climbs the tree and finds a nest full of tiny china figurines and she takes them home to her mother, in The Company of Wolves.
5. The car crash scene in Amores Perros.

Hard to narrow it down to just 5... but at the same time it's hard to pick any one scene out of some of my favorite movies. I love 2001, but I don't know that I can just pick any one scene as being better than another.
Anyway, here is what I came up with:
1. The final standoff in The Good, the Bad and the Ugly
2. Chase scene in the sewers in The Third Man
3. Chaplin and Keaton routine in Limelight
4. Fight scene in The Quiet Man

Hannibal Lecter kills the two police officers - The Silence of the Lambs (beautifully shows Lecter's amazing transformation from cultured, civilized person to psychotic monster)
The opening of the Ark - Raiders of the Lost Ark (The face melting still amazes me)
Michael has Fredo killed - The Godfather Part II (utterly heartbreaking, as we learn just how far Michael has fallen)
