Where id the best and cheapest place to purchase a region 2 version of the Matrix ?

This title is offered at Warner Bros. usual one disc price of 2,500 yen so you won't find much of a discount beyond this price at places that will ship internationally (the ones dyerjp mentioned).
This year Warner has started releasing 30 movies at a time for a limited time at the price of 1,500 yen. They haven't done the Matrix yet but I have the feeling they'll do it next year for the new movies.

i was told that the R2 Japan version was the best of the lot. Isn't it?

i saw a Matrix R2 PAL at cdwow for ~$11 US shipped.

yes, but the Japanese release would be R2 NTSC, not r2 PAL...

(which means the version for sale at cdwow comes from the UK or Europe, not Japan)

Best of the lot in what way, audio, video? I have it, but don't have anything to compare it to.

I thought all wordwide releases of The Matrix were practically identical... If anything is better it might include a 448kbps DD track (The r1 is only 384kbps). I just wish someone somewhere would release this in dts... The PCM track on the LD wipes the floor with the sound on the dvd.
