I have a section of Blu-Rays and a section of HD-Dvds.

I have them separate from my DVDs but both formats mixed together sorted alphabetically.

Separate - HDs in the family room with the player, Blu-Ray in the media room with the PS3. Sounds like Clue, doesn't it?

Another reason I broke them out is because when I had them together, my wife tried to play my Shrek The Third DVD in my PS3!

Row of BD and row of HD DVD in alphabetical and separate from the DVDs. HD is now the first shelf of my movie bookshelves.

I have a section of all my Regular DVDs, then the Blu-Rays, then the HD-DVDs, then the 360 games, then the PS3 games (If i had any, just traded in Resistence), then the Wii Games... All alphabetically of coarse

I keep them all separate. I don't really have them alphabetical. I don't have many bd's to do that yet.

I was just thinking about mixing them before I read this thread. I have so many now that it is getting silly not to mix the HD discs up.

I separate my HD DVD from my Blu-ray.

Why?
Because I like how they all look uniformed vs. random red and blue cases everywhere. Plus my parents only have an HD DVD player, so when they come over its easier to tell them to pick from THIS shelf only vs. just the red cases. Of course I can just say "pick Red', but some movies/TV Sets like Close Encounters and Heroes is a toughy...for them

All three formats together, alphabetical by director's last name, and then chronological within a given director's catalogue.

Same here.

I used to have them separated by format, but now that there are several series(Smallville, Harry Potter, Terminator) where I own some entries on Blu-ray and others on HD-DVD, it makes sense to just put them all together.

This is why I'm thinking of mixing them. With the various B2 and B1G1F deals I have bought movies more for price than a format preference. I have Superman and Superman Returns in HD DVD, but picked up Superman II in BD. Seems silly not to have them together.
