Depends on the show. A sitcom like Fresh Prince or Home Improvement I will skip around. For a show like 24 or Lost I will watch in order.

Most of the time I watch them in order. The exceptions are if a show has Halloween or Christmas-Themed Shows in it. When this happens I'll put a Bookmark in the case and during the appropiate week I'll break the episode out and watch it.

In Order.
I think the only time I never watched a set in order was the sixth season of "Buffy the Vampire Slayer" I watched "Once more, with feeling" and then starting back from the beginning.

I like to start watching with the series finale and then watch backwards through the seasons until I finish with the pilot episode.

I usually watch them in order.
Recently I did watch Andy Richter Controls the Universe out of order, because I wanted to watch "The Second Episode" second instead of fourth. (It was second in production, but aired fourth, so is fourth on the disc.) After that I just went by the disc order though, not production order for the whole run.

It depends.
If its a series where episodes build on previous episodes I watch them in order. (Deadwood, Lost, Battlestar)
If each episode is pretty much a stand alone then I watch them in any order.
(most sitcoms)

But even sitcoms have some sort of continuity and character/story development. Less so back in the 60s and 70s, but I can't think of many shows, or any modern shows besides sketch comedy, that I could watch out of order.

If I have seen the show on TV first then I would watch my favorite episodes first, if i've never seen the show/season then all in order.

I always watch in order, and I really hate any TV DVD that doesn't have a "play all" option on the menu. With some series that I've seen excessively (Futurama, The Simpsons, South Park, Star Trek TNG), I'll skip the not-so-good episodes, but I always watch every episode when I first get a TV season. The 7th season of Scrubs may break that pattern, since a couple of those episodes are totally awful.

I only buy season sets for shows I like, and I only watch the episodes I love the most. I'm in a tiny minority on this, it seems!

It depends what it is. If it is something like Friends or Star Trek, I would watch them in order but skip any boring episodes. If it was something like South Park, and my mum was in the room, i would try not to watch the episodes where one character is trying to get another character to suck his balls
