The Mallrats one is an excellent view of why it bombed, as already mentioned by a previous poster.
PCU: There's a commentary on there from Jeremy Piven. I seem to recall him being pretty pissed about a few things. The one thing that sticks is that no one was allowed to improvise at all.
Gremlins 2: only heard a moment or two of the commentary to get sample, and I believe the director starts by saying "Welcome to the most unnecessary sequel ever."
Rules of Attraction: This thing has at least 3 commentaries...and one of them is from someone who had NOTHING to do with the film at all: Carrot Top! It seems like it's the first time he's ever seen the film as he calls commentary and seems to either want to fuck women that are on screen or hit up Eric Stoltz for an acting job. I've gotta think that there's some other goofy shit amongst the other commentaries and perhaps some criticism of the film in some capacity. Haven't heard any of the other commentaries yet.

I don't think it was a bomb, but listen to the commentary on The Sum of All Fears. Hilarious stuff. Tom Clancy is paired up with the director, Phil Alden Robinson. Clancy introduces himself as something like "the author of the book they pretty much ignored." At various points in the film, Clancy says things like "they wouldn't do it like this" or "now this scene is complete bullshit." What makes it so good is that Robinson is right there, and has to wheedle his way through those comments. Clancy is clearly the dominant personality, and Robinson comes off as a weenie.
(Shocking revelation: Clancy agrees that Affleck is a good choice for Ryan-- inexplicable as it is clear to anyone with eyes that Affleck can't credibly play a character with above average intelligence.)

Mickey Rourke's commentary and interviews on Angel Heart were classic to me. He hated the movie, and said he gave zero effort in his starring role.
He didn't seem too impressed working with Robert De Niro, which I found really strange (but only cause De Niro is my favorite actor).
I thought it was funny how he called out a few random people, including some past directors he worked with. He also called Bill Cosby a chicken shit.

I think the only reason Clancy liked Affleck in the role is that he was younger than Harrison Ford. As I recall, Clancy was very upset about Harrison Ford being cast in the previous two Jack Ryan movies.
