The original Vacation has the revealing nudity because it was supposed to be matted. When you don't add the mattes (like the re-release correctly does), you get extra picture that isn't supposed to be seen.
Watch the DVD of Pee-Wee's Big Adventure and listen to the commentary. Tim Burton mentions that the unmatted version ruins a few gags that were meant to be hidden by mattes. (Mainly the chain-pulling shot and the road signs shot)
