I haven't really followed the Stargate Complete Series set price. Outside of that 50% off B&N deal or whatever it was, what's the cheapest it's been offered lately? I'm debating whether to pick up it and Angel or if I can ride it out for awhile and get them cheaper through separate deals later.

Maybe they're making a small profit. Maybe they're taking a small hit to get some additional traffic to the site. (Most likely) they're getting a discounted price on these things via MGM/Fox as a promotional consideration.
But to say that this is any attempt to make up for losses from a previous sale is nuts. The items he wanted are 65% off and yet, somehow, there's an attempt to paint this as unfriendly to consumers. Amazing.

These sales are arranged with the studios, DD gets to buy them at a cheaper price from the distro and the studios clear out some stock, DD IS making money but it doesn't exactly originate from within.
