I ment the names of the issues. I have one that is "The Uncanny X-men: The Unstoppable Return of...Juggernaut" I've also seen some called "Ultimate X-men" Are these a seperate series, or is it just a later/earlier issue?

Ultimate X-Men is a seperate title.
As for the Uncanny X-men, are you saying you have a graphic novel or something? The issue number should be right up there next to the price.

no, it's a comic. The number is 334, but it looks as if the title of it is "The Unstoppable Return of...Juggernaut". But I could be wrong. So there are two series'? Which is the best?

Typically, comics don't have titles. I mean, yeah.. they do, but no one pays attention or cares about them... unless they are part of a series (eg. Dark Phoenix, Secret Wars, etc.)

Okay, let's see here.
Uncanny X-Men's history goes something like this:
#1 was released in 1963, and ran for 66 issues. At this time, it was only called "X-Men."
#67-93 were reprints of earlier issues.
Then, in the mid-70s, Marvel rebooted the series with Giant-Sized X-Men #1, which introduced a new team, including fan favorites Storm, Wolverine, Colossus, and Nightcrawler.
X-Men #94 continued with new stories from the team in GSXM#1.
The title changed to "Uncanny X-Men" around #114, I think. When the took the "All New, All Different" banner off the top.
In 1991, a second X-Men team title was introduced, called simply "X-Men." So now, you have two X-Men books, called "Uncanny X-Men" and "X-Men."
Then, in 2001, Marvel revamped the line again. "Uncanny X-Men" was still around, but "X-Men"'s title was changed to "New X-Men" when Grant Morrison took over the writing chores. A third X-Men team book was introduced, "X-Treme X-Men" which is written by long-time X-Men scribe Chris Claremont.
And so it continues today.
There are also lots of ancillary X-Men series, both ongoing and limited, such as: New Mutants, X-Factor, Wolverine, X-Force, Generation X, Cable, X-Man... just tons of stuff. For about the past ten years, Marvel has probably been releasing an average of 10-12 X-Men related comics per month.
Ultimate X-Men, along with the other "Ultimate" titles (like Ultimate Spider-Man and Ultimates) are something a bit different. They don't take place in the same continuity as the rest of the X-Men comic books. Meaning, something happening in Ultimate X-Men has no effect on anything in any of the other X-titles, and the Ultimate X-Men have different backstories despite being essentially the same characters. If you're familiar with DC Comics history, it's sort of like Earth-1 and Earth-2.
If you're looking for a complete list of all of the comics, I would suggest using http://www.milehighcomics.com
Click on "Internet Store" on the side menu, and do a search. They should have cover scans for most of the X-Men comics. (I find their prices to be a bit on the high side, myself, but it should make a good resource for you.)

For the record, my favorite X-period is tied between the first Cockrum run and Paul Smith's run. Not that anyone cares, mind you...

Well, I would personally recommend the "Essential X-Men" collections, as they collect a TON of X-men stories in one handy, thick collection, and generally cost under $15. This is a cheap and easy way to get your X-Fix.
Marvel recommends new readers try the 'Ultimate X-Men' titles (these have also been collected in soft and hardcovers) as they are more streamlined takes on popular X-men characters and stories, without the 40 years of baggage. This may be your best introduction to the X-universe. If you find you like them, it may be a good primer before you get into the Uncanny Essential Collections, back issues, etc.
Personally I don't really care for the Ultimate books, but they're insanely popular and have lots of fans, so it's probably worth your time. In fact most comic shops around here still have plenty of copies of the free Ultimate X-Men #1 that was released on Free Comic Book Day. You might check out a comic shop, pick up the free book, and if you like it, buy one of the cheap Ultimate collections.

X-Factor was a cool series as well. It features the original 5 X-Men (Cyclops, Iceman, Marvel Girl/Jean Grey, Beast, Angel/Arch Angel) as mutant hunters... actually they just pretend to be mutant hunters.
