Ony of my favorite is from Parasite Eve 2 when Aya wakes up from the cartoons playing loudly on her TV in the hotel room and the beautiful shower scene that followed afterward. I think that was absolutely sweet!!!
I also love the opening sequence from Resident Evil:Code Veronica where Claire is running her a$$ off and does that bad a$$ manuever where she blows the gas tanks.
Most of all my favorite cut scenes are from either
Resident Evil 2 and Code Veronica
Silent Hill
and both Parasite Eve games(some of the best!!!)

I've enjoyed all the ones by Bungie -- mainly Myth 1 and 2 -- where they actually used animation for their cutscenes, and did a pretty good job too.
Also, the Starcraft ones really kick ass. The second vid on the zerg campaign where the marines come in to detonate the space station is such a great "Aliens" tribute. All the characters have their own little details too -- tatoos, stencils on suits, etc. I'll probably get around to reinstalling SC and playing it through all the way again just to see the scenes (translation: install it and cheat my way through every level in 5 min so I can watch some funky vids).
Lastly I just wanted to mention the funky scripts a bunch of games have started using since Halflife came out - which give you the feel of actually being in the middle of a scene or event -- as things start happening around you -- ie, monsters bust out, room starts sinking and you have to escape, etc.

I have to agree with the death of Aeris in FF7.
The cutscenes in FFIX are amazing.
I am just about done with the 3rd disc and each cutscene blows me away.
I even went out and purchased a cd off ebay that had music on one cd and all the cutscenes on the 2nd vcd.

i was one of the first to get ff7 and beat it after playing 3 days straight- but that aeris scene that was deep man =P
even now im getting those goose pimples thinking about her getting let go into the water
on another note, the game with the first cut scenes i can remember is ninja gaiden 1 for the nes - too much drama for mah mama
