I've read a few articles about it:
http://arstechnica.com/gaming/2014/0...plays-pokemon/
http://www.avclub.com/article/thousa...a-singl-107770
They changed the control scheme to alternate between two modes: "Democracy," where the most often entered command in a given timeframe is the one used, and "Anarchy" where every command entered is used. Users can vote to change the game mode at any time.
As a result, about half the commands in the chat window are now votes for either anarchy or democracy mode.
A number of other "crowdsourced gaming" streams have been created. The most meta is the "Twitch Plays Pokemon Plays Tetris" which uses the commands from Twitch Plays Pokemon to control a game of Tetris.

Re: Twitch plays Pokemon
The stream is apparently so popular that it's overloaded Twitch's servers; they had to move the stream to a dedicated server.

A blog post by Twitch Customer Experience Director Jason Maestas noted that the game "has put enormous (and unforeseen) stress on our chat system." The game was moved to its own dedicated server on Sunday, something normally reserved for large Dota or League of Legends tournaments, but there were still "some fundamental issues with [Twitch's] chat infrastructure that required a review."
