Even though the 3d is primative, I still think Twinsen's Odyssey (1997) is still a solid looking game.

Similarly, Grim Fandango (1998)
And of course Out of This World / Another World, Flashback, Oddworld: Abe's Oddyssey, Heart of Darkness, etc;

I wonder if any PS1 title could be considered. As that was the advent of 3D games, most if not all look very, very dated. That's not to say that there weren't some great games for the system...

There's plenty of 2D games and 2D games w/ 3d effects that still look fairly solid on the PSX. Skullmonkeys comes to mind.

Thinking ahead at the release of Monkey Island on Live, I'd say the 3rd installment (Curse of MI) still looks great.

As has been stated, most 2d games from the 16bit era still rock.
It's not really old, but Jet Grind Radio is aging really well. Other games from that time are already looking really bad.

I replayed F.E.A.R. less than a year ago. It looks at least as good as F.E.A.R. 2. It holds up.
I'm currently replaying Warcraft III. 1600x1200 resolution, with all graphical settings (e.g. AA and AF) maxed in the NVidia Control Panel. It looks almost as good as World of Warcraft. It holds up.

I think most Square-Enix games still hold up well especially FF6 in Final Fantasy Anthology collection (Of course I'm thinking mainly PSX games).

God of war 2- I just went back to this game and was shocked at how good the game looks. Especially when you put on widescreen and progressive scan. Not sure how well the original has held up since I haven't played that one in years.

It's only 4 years old, albeit on the PS2. You should try the PS3 GOW collection.

The God of War games were fairly late gen PS2 games, so they'll hold up for a while. The visuals are comparable to the slightly more powerful Xbox than the majority of PS2 games of the era.
As stated, it's the games with a distinct art style that will stand the test of time more often than pure tech powerhouses. I think in the next 5-10 years, games like Panzer Dragoon Orta, Okami, Metroid Prime, and Shadow of the Colossus will still look impressive, whereas current gen games like Gears of War will look a bit bland due to relying more on processing power than unique art direction.
Anyways, none of those games are what I consider "old." I've been playing a lot of Genesis games lately, and a lot of them still look really great today. The Sonic games, Ristar, Comix Zone, and some others. They're all very colurful, have a distinct style, and are still completely fun to play.
I think the 16-Bit gen holds up the best in any era of gaming. The Atari 2600 never really looked good. Even when that's all I had to play, I never thought it was mind-blowing. The NES was a giant leap forward, and the Genesis and SNES perfected that (roughly) first decade of videogames.

I think The Legend of Zelda: The Windwaker will always look pretty good to me.
