Might not have to play it "all over again"... they came up with an innovative solution to a non-retroactive trophy patch...
Trophies are now added for both PixelJunk Monsters and Encore. We weren’t able to retroactively apply Trophies to the previously played data, but Q-Games didn’t want to force people to play everything all over again. They came up with a great idea by creating Trophy Challenges. These challenges have specific maps with set rules or objectives that will reward you with Trophies if you complete them properly.

I finally started going through these a week or two ago and have completed all but the last two on Monsters (I don't have encore). I came incredibly close to Rainbowing the very last challenge last night, but couldn't kill the boss before he got to my guys. I needed 2 more gems to build the last bomb needed to kill him
I'll eventually get that one, but I have no clue on Rainbowing the 4 tree stage. I get the feeling that you pretty much have to follow some exact tower pattern, but I doubt I'll ever figure it out on my own (in 2 hours I never got past stage 13).
These challenges are incredibly fun though. I particularly liked the "Get Medieval" one. Bombs are most definitely your friend.

IIRC, you have to start placing a mortar in each of the final few stages with the absolute requirement that all four be fully-upgraded mortars before the final boss appears. Of course, multiple fully-upgraded mortars helps with the second to last stage too.

I got that one last night. It wasn't terribly difficult. Basically if you can get through the first 4 levels you can go pretty far. As long as you get laser towers early and then fire towers by level 13 you should be able to rainbow. Just make sure to have two red lasers on either side (and one at the bottom) and 2-3 fire towers at the top, and one on each side half way towards the base and you'll be fine. Ice towers help to slow everybody down, but especially the boss, if you don't have enough gems to just bomb him.

This game was $5 last summer, and I didn't buy it...such a dumbass.
Now I'm afraid to buy it, because it will likely go on sale again.

PJM and PJE worth $10 each IMO. For $5, it's a steal...
PJM was so good at the time that i didn't even wait for the Encore to go on sale. I got PJE when they offered the free soundtrack download (then it went on sale for $5, just my luck).
I'm giving up 100% in PJE, it's too damn anal w/o a 2nd or 3rd player's help.
I'm waiting for the next PJ game I believe it's PJD (Dungeon).

For that hidden one, you have to use that stage... It's virtually impossible to do with any other stages, you just don't have the funds (you can go the 20% return upgrade route, but hell, too much work for such little reward). So yeah, there you go, two birds one stone. And i told you so, doh! Have fun and let me know if you need anything else.
