I love three plots. 
I'm not a fan of the Oblivion "go in this dungeon and kill ____/find _____" which was basically the entire Fighter's Guild quest. I don't mind those when there's a plot, or a puzzle, but just mindless killing and retrieving...

Oh man, we played that game so much in college, I had such a complex pattern down for that part. I knew where the guys were coming from, I knew not to shoot out the glass to early (I think that was part of it), where to put mines, etc. Had that down to a science. And pretty much hated that part.
I'll hop in with a new one: Climb this tower without falling. I HATE it when games have extended sections where one slip sends you to your death. I don't mind parts of a level that use this convention but I don't want to climb, climb, climb and miss a jump, only to plummet to the bottom of the tower. Mario is notorious for this, as well as Prince of Persia and God of War (though I didn't have the problems with the spinning-blade tower that other people seem to have had.)
I hate escort missions too, unless the thing your escort is fighting as well. For example, there are quests in World of Warcraft where you have to escort people, but they fight as well or better than you do. I don't mind it so much then.

So far one person has given an example of escorting done well, and everyone else has hated them. So why is it that game makers keep putting the damn things in there?

If you ride a horse in Oblivion it's like being on an escort mission all the time. Why? Because for some reason, all the monsters decide to attack my HORSE instead of ME. Even bandits and such. WHUH?

I'm not a fan of missions in which I have to do a lot of double-backing. I love Metroid: Prime, but man, is there a lot of re-treading of the same grounds. Still, it's not as bad as the original Metroid.
Oh, and I don't like having to find all the pieces of whatever in Zelda Wind Waker all over the ocean. I gave up. I'll never finish that game. URRRGH.

Escort missions, time trials, collect 1000 of something, I don't mind any of it as long as it is well-implemented. Too often it is a throw-away feature though and does not fit in the game's flow, which makes it bad.
But, this made me think of pointless mini-games. If a mini-game is just an extra feature to play at leisure, that is fine. When it is forced, and especially when it is totally out of the regular flow of the game, it sucks. A good example for me was the turret shooting in Kotor.

yet another mention for escort missions. On a similar note, that stupid level in God fo War where you have to move the box to the front of the ship without it getting shattered was a real pain in the @ss.

I hate jumping puzzles. They single handedly turned me off most platformers due to how frequently the camera conspires against you when trying to maneuver a jump. Shoddy level design i say.
I'll also echo the deep seated hatred for escort missions and timed missions. Especially burning-frickin-laps in Burnout games.
