Moonstone (Amiga) was one of my favorites. It was an action game in which up to four players played knights and battled a slew of monsters as well as each other in order to win the game. This game was *very* gory for the time. Nothing like decapitating your friend and looting his body.
I also have fond memories of Project: Firestart on the C64, which was probably one of the first survival horror games.

Flying Warriors (oddball fighter by Culture Brain)
Flying Dragon (another oddball fighter by Culture Brain)
Stealth ATF - (This game never ended!)
Crash n The Boys Street Challenge - Not many people I knew played this game but was alot of fun and pretty weird.

And Pipe Dreams for the NES. A cool, but underdeveloped game.
Tail of the Sun is awesome in it's weirdness.

They made a sequel for the SNES called Ultimate Fighter or something I think.

Kojima's Snatcher. I don't know a single person other than myself that has played it since it was only released on the Sega CD in English, but its one of the best games I ever played. Still my all time favorite and I've played it through dozens of times. Excellent mix of point and click adventure and light gun shooter. Awesome Blade Runner like storyline as well.

Mine would be Twinsen's Odyssey for the PC and its sequel. A couple of truly bizarre games made by the French I believe.

Pac Mania
It's its own cartridge on the NES, but it's also part of the Pac Man collection on the GBA. It's probably other places as well so maybe it not so obscure.
But it's definitely my favorite variation of the Pac Man games and no one seems to know what I'm talking about when I mention it.

Magical Drop 2 + 3, and Super Fire Pro Wrestling.
I bought a NeoGeo Color just to have a portable Magical Drop. Hoping it'll be released on the DS eventually someday, cause the GBC one is really bad.
Played Super Fire since I was in jr.highschool and finally managed to track one down for the S.Famicom again. Too lazy to go afford a SNES to play with it at the moment though.

Gunships rocked!
I always wished there was a whole world version of Conflict.
Great game!

Off the top of my head:
Um Jammer Lammy (PS1)
Space Channel 5 part 2 (PS2) - and you just gotta love the Michael Jackson cameo
Night Trap (Sega CD 32X)
Double Switch (Sega CD)
Ground Zero Texas (Sega CD)
Snatcher (Sega CD)

As for somewhat obscure I will go for Devil Dice (psx). My vote goes for monkey Island 1 because its a name that may be know but im not sure that many people have played through it.
