I'm not much of an online shopper so...
But I thought I saw Commandos 2 for the PS2 a long time ago. I have Commandos for the PC and love it. So everytime I'm at BB or Circuit City I look to see if they have it. I have yet to fine it. Of course, for all I know it could really suck.

Rez is a pretty tough one to find (I think they're re-releasing it tho). I think there are a few OOP and HTF PS2 games now...(Giatroo Man, Klonoa 2, etc).

I dare you to find Rpg Maker (2?) for the ps2
(I know as soon as i post this someone is gonna jump in saying "we have 10 of those at my TRU!" )
but seriously i don't think the game exists.

I've seen it a couple of times at the local Hollywood Video/Game Craze...
The one that took me the longest to find was Vampire Nights.
The ones I haven't found yet are the Naval Ops/Naval Commander (???) series

As far as PS2,
Marvel vs Cap 2 is worth some, ditto for Suikoden III

I've been trying forever to get some decent money for my Japanese edition of Symphony of the Night with the cool art book. I have had people tell me it is a bit of a collectors item but have never found anyone interested. That is what is strange about some of the rare games - they might be listed for $$ but hardly have any interested buyers.

The original Disgea is pretty hard to find.
Although it isn't a true PS2 game I thought I should add Final Fantasy VII to the list. I am not sure what is driving demand but prices for this are pretty crazy on EBay, especialy for a game that sold as many copies as it did. Even the local indie store says they can't keep PS1 memory cards in stock due to the increased demand for this game.

When it first came out, I bought Frequency. After a while, I lent it to my friend and he lost it on me. I had a lot of trouble finding a copy, as I kept my eye out for the last couple of years until I finally found two used copies and several new copies within the same week. I picked up a new copy for $10, and took the used copy back, I think. I might still have it, though...heh. I was able to order a new copy of Amplitude from a local game store, though.
I got a copy of Rez when it came out, but I haven't played it much. I've always preferred Frequency, and I was never good at Rez. I'll have to try it again though.
As for Klonoa 2 - my friend bought it, but he's since lost it (he's the same friend that lost my game. He never used to take good care of things. He goes by Tarantinoholic on here, heh.) I borrowed it from him, beat it, and loved it. It's a great game, and I had a lot of fun playing it. It's definitely a hidden gem.
