I wasn't going to make a list, but then the "PC games rule all" attitude annoyed me enough to make one. I've played PC and console games my entire life, probably played more PC games than consoles, because there were quite a few years when I thought consoles were rubbish. But anyway.. Here's the list.
10. Quake I (PC)
-Great fun, and had some really excellent user mods and maps.
9. Doom (PC)
-My first gaming love. I've played through this game thousands of times, I'm sure.
8. LoZ: Link To The Past (SNES)
-The only Zelda game I've really enjoyed so far.
7. Super Mario Bros. 1 (NES)
-A classic, still as fun to play today as it was when I was a kid.
6. Goldeneye 007 (N64)
-This game was pretty much the foundation of my friendships in high school.
5. Grim Fandango (PC)
-Best PC adventure game, ever. Great characters.
4. Super Mario World (SNES)
-What can I say, I love Mario.
3. Quake II (PC)
-GREAT multiplayer, great mods, great game.
2. Yoshi's Island (SNES)
-Wonderful graphic style, pure fun.
1. Super Mario 64 (N64)
-Though I had played 3d games on the PC before, this game felt completely different (and better) than any game I had ever played. Perfect controls, fun levels, just an amazing experience the first time I played it. Still great today.
So yeah.. don't assume that people who prefer console games have never played the "great" PC games.

since we're all gonna be pretty subjective, i'll just give you my #1 title: Starcraft.
No game has been played so much for so long. counter strike may be a far second, but i don't think anything can touch the hardcore-ness of starcraft. If you don't think so, I would like to hear what other game has a longer lasting game-life, and i'm not talking about i still play it once in a while type of thing. Seriously, I wanna know if there is another game out there, i'm not trying to be... i dunno what the word is, but u get the point.

In regards to PC...
...I don't believe it's an uninformed opinion to list games that are 'merely' console games.
Computer games, in my humble opinion, (whether it's popular or not) are a completely different genre from video games, more commonly referred to here as console games. Just as board games are different from video games. I don't agree with the assertion that PC can be a comparable game platform, when the sole purpose of a computer is not, in general, for playing games.
I should have made this clear from the start, I admit. My bad.
Best PC would have to be:
The Sims
Doom
Command & Conquer
You Don't Know Jack
Medal of Honor
PC is still COMPLETELY different from console, and, as another poster alluded to, it is completely unfair to take a $1000 machine and pit it against a $200 one. One might make the argument that similarily 'archaic' systems like NES cannot compete against the PS2, but, by my answers, you can see that I would disagree.

Having played both PC and Console games I have a hard time finding many PC games that I could put on the list. I've just enjoyed console games a lot more.
My list
1. Snatcher (Sega CD)
2. Legend of Zelda Ocarina of Time (N64)

4. Panzer Dragoon Saga (Saturn)
5. Final Fantasy VII (PSX)
6. Grand Theft Auto 3 (PS2)
7. Metroid Prime (GCN)
8. Castlevania Symphony of the Night (PSX)
9. Super Metroid (SNES)
10. Grim Fandango (PC)
Those ten games have held up over time better than any others I have played. 10 years from now I would be happy to replay any of them. If you haven't played most of the games on that list I feel bad for you.

My gosh people its not the end of the world. can't we just post the top ten games without getting into a philisophical debate over it? Is it subjective ...yes no kidding. that doesn't mean you just sit there complaining about it. post and get your opinion heard. The title of the thread is general enough to post whatever you want. Who cares if YOUR top ten includes consoles, pcs, game and watches, or those pet games that come on a keychain. just post and let your opinion be heard. Just because they are apples and oranges doesn't mean that you cant compare them. I enjoyed Zelda LTP better than MOH:AA and they are totally different creatures.

Probably the game I spent the absolute most time playing was Lode Runner for the Apple IIe. I probably played that game for 2 full years in College until Super Mario came out on Nintendo.

10. Gabriel Knight: The Beast Within (PC) a revolutionary game when it came out. It still has the best story line of any game I've ever played.
9. Tetris (everything): has anyone ever not had visions of Tetris peices sliding together in front of your eyes after playing this game?
8. The Curse of Monkey Island(PC)- terrific action/adventure/humor game that I still play from time-to-time. Hilarious and challenging.
7. Jet Set Radio Future (XBox)- this game blew my mind when I first played it. The combination of graphics, gameplay and sound is unbelievable.
6. Zork (PC)- old school text-based game. I remember talking to my friends for hours on the phone trying to figure out parts of it. Terrific stuff.
5. Soul Calibur (Dreamcast)- the best weapons based fighter ever and still impressive to this day.

I picked these 10 based on how much entertainment value alone, which I think is how games should be rated 
10. Animal Crossing (GCN) - any game that can suck my GF (into playing it )has to be good

8. RBI (NES)- best baseball game ever
7. Kings Quest III (PC) - way before the point and click method
