I wish I could say, but I haven't finished Metroid Prime and I haven't even opened Splinter Cell.
If I had to go on what I've played completely, I guess I'd say... Ghost Recon for Xbox.

No contest this year.. Medal of Honor: Allied Assault. 
I played that game more than MP and SC combined.. hmm, I moved like 2 weeks ago and I still haven't unpacked my consoles yet.

I also have a PS2, so I can't really say much about the other systems games. I have played just about every game for the PS2 though and I have to say:
Timesplitters 2 is my favorite.
Kingdom Hearts and Red Faction 2 are close.

Tough question. I would have to say either Metroid Prime or Vice City. Both are amazing titles. And even though most would not agree with me, LOTR:TTT is a runner up. Not exactly innovative but a lot of fun IMO.
What an amazing year in games. I really thought that nothing would come close to last year but it just keeps on getting better. I guess having three quality systems around has pushed everyone in terms of quality and enjoyment.

Morrowind. I had to play it on Xbox as my PC can't run it, but I've seen the PC version in all its glory and it is beautiful.
The soundtrack is great, graphics are amazing, story is immersive, and the world is huge. I loved every minute of it.

Well since I don't own all three consoles and haven't played enough games on the the other two I can't really say I have a "hands down" favorite.
I can say though I really enjoyed playing Sly Cooper And The Thievious Racoonus for the PS2. I found it a great cross between Metal Gear Solid and Ape Escape.
