So let me see if I have the timeline correct...
Sarah works with Bryce and hooks up with him.
Sarah works with Chuck, has feelings for him, but doesn't hook up with him because it would be unprofessional.
Sarah works with Shaw and hooks up with him.
What am I missing?

If by hooking up you mean engaging in semi-intimate personal contact (kissing, for example), then she's hooked up with Chuck, Bryce, and Cole Barker (the MI-6 agent). Using a liberal interpretation of that definition (semi-intimate contact while undercover), she's also hooked up with a swanky millionaire (Chuck Verses the Crown Vic), a computer nerd (Chuck Versus the Nacho Sampler), and Shaw (the only real intimacy they've shown was Shaw massaging her shoulders at the end of this episode - that may change).* Chuck, by same definition, has hooked up with Sarah, Jill, Lou (Rachel Bilson's character in season 1), and Hannah; in the liberal sense, Sylvia (Jenny McCarthy's character in season 2) and (only in an extreme, life-threatening sense) Casey. Carina (the DEA agent played by Mini Anden) did try to seduce Chuck in season 1.
If "hooking up" is sexual activity, then Sarah (as far as we know) has only hooked up with Bryce. Chuck has hooked up with Jill. Sarah and Chuck nearly hooked up in Season 2, but Morgan foils that with a note.** Heck, Casey hooked up with an old flame (Chuck Versus the Undercover Lover).
Ironically, by the "hooking up is sexual activity" definition, Morgan has both of them beat in 3 seasons - he hooked up with Anna and Carina.
*I'm sure that list isn't complete, they just happen to be the only ones that come to mind.
**I may go as far to say that Sarah and Chuck have had only one sexual partner each. Sarah uses a lot of intimate contact on certain male assets to get information, but she's never (as far as we know) had sex with an asset (unlike her friend Carina). Chuck has never talked about having an active sex life outside of Jill - he did allude to a sexual encounter with Sarah, but only as a cover. (He confesses to Devon that he and Sarah never had sex with each other in "Chuck Versus the Angel de la Muerte".)

Okay, spy stuff = good.
Superman reference = great. I would have been very disappointed if they didn't go there at some point.
Ellie and Morgan was fun as well. I hope this wasn't the only episode where they're going to be looking into Chuck's other life. I agree that Morgan looked crushed, but that's because he explicitly said to Chuck that he was into her. However, as is more often these days Chuck wasn't paying attention to his good friend.
With that out of the way - WTH is up with Chuck and Sarah?
I know Chuck is "spy" now, but old Chuck would not have given up so easily. He would have tried to slowly and surely won Sarah's trust back and her heart. Instead, and you can tell, halfheartedly going after Hannah. And he most certainly not have given that weak speech at the end about, "Oh well. At least you'll be with a good guy."
And really what is up with Sarah? She totally calls out Shaw and you could tell by her face that she was having none of that. Same goes for the cover at the art function. Then all of a sudden they get gassed and she "realizes" her feelings?!
Where was pissed off Sarah from earlier? Where was Agent "Excuse me while I pine over my dead wife" Shaw?
Aside from the pairings, what pisses me off the most about that is the writers forcing the scenario. If you are going to go there - and obviously they were - why wouldn't you build up references to attraction? Instead it was like an on off switch.

I can only hope that the episode title was also eluding for their "feelings" for Hannah and Shaw respectively.

It looks like a nuclear bomb went off over at Alan Sepinwall's blog posts about Chuck. I haven't seen fans this worked up over a non-relationship in a long time.
The way I look at it is, Chuck is becoming more and more like a cold blooded spy and is trying to retain a sense of humanity by hooking up with a civilian whereas Sarah is becoming more and more human and trying to get back to her cold blooded spy roots by hooking up with a fellow spy.
Of course, that begs the question, if they're going in opposite directions, why don't they just hook up with each other in an attempt to reverse course?
I like Casey's frustration at not being able to blow anything up.
I'm surprised a customer or Buy-Morian hasn't found the trap door leading to the Castle.

Well this is a really good read. It put my mind at ease on some things, but their hedgeyness on other things was irritating. Their unwillingness to admit to some things was annoying since it wouldn't 'spoil' anything.

My problem isn't with where they are taking the characters, but how they're doing it. I keep telling myself this is the result of an original 13 episode season, but it still sucks. I just can't buy that both Chuck and Sarah are so quick to give up on each other. It doesn't jive with the characters we've come to know over 2 seasons.

Did these same people freak out in season 2 when Chuck was seeing Jill?
I still think by the end of this season, Sarah and Chuck will finally admit their feelings to each other. Then it will be a reverse of the 2nd season situation - Sarah/Chuck's cover is that they are friends, but in reality they are a couple. That would be the ideal way to continue the show, IMO.

And from Sarah's perspective...she doesn't think she can have (or deserves) Chuck, so she goes for the safe spy dude that has worked for her in the past.

What's with Sarah falling for almost every Male Spy she works with? This is the third that I can remember. I know they are going for a will they wont they thing with Sarah and Chuck, but it's getting old.
I like that they are giving Elle and Morgan something to do as well.
