Yeah, Haywire was certainly a threat to bringing down the multi-national conspiracy.
While Haywire certainly couldn't have been called credible, Kim had no idea what he knew or didn't know. Not only that, but they knew more or less where Haywire was, so instead of trying to track down Michael, Lincoln, Sucre, or C-Note, Kim sent Mahone after the easier prey.

Not only that, but since the FBI now knew where Haywire was, and Kim wanted him dead, he had to be sure that Mahone got to Haywire before the rest of the authorities (who would have taken him into custody) did.

Good point. Didn't consider this, but Kim just kept the "fugitive story" alive in the headlines. The public would tend to forget about them, and the guys' profiles would start melting into the masses. Capturing one of them would serve as a reminder to everyone to be on the lookout for the others...

Other than him trying to get Michael and Lincoln's recorded message buried a few weeks ago, have they ever shown him manipulating the media at all?

I imagine that, given that he wants the fugitives dead, he would most likely want the story to be as low-key as possible.
