I'm not a hard core fan so I'm just speculating, but I imagine its some sort of Lex Luthor depot where research work is being done on some of the mysteries of various characters and situations in Smallville.

Anybody else have theories? I assume this is not something derived from comics.

That about sums up what I think about it as well. In season 1 it was Lionel doing the experimentation down on "Level 3" of the smallville plant, then there was Cadmus Labs, then the room in the mansion, now it looks like Lex has a whole new place for his obsessions.
