I vote for the one with the creatures with red eyes in the forest. Was that one Detour?
I watched that in bed one night in the dark. It freaked my wife out so much we had to watch a sit-com before she would go to sleep.
You guys are good at recallign episodes by title. I watched every X-Files episode from the beginning, but doubt I could remember the titles of any of them.
My favorite non consiracy/syndicate episode was the one with the kid in the arcade who controlled lightning. That was a good episode.
All this talk is going to have me setting up a season pass on the Tivo tonight!

Also, Sanguinarium from Season 4 was creepy, with the witchcraft, and the people dying in plastic surgery, especially that person getting their face burnt through with the laser.
And just to give some love to the later seasons, here are some scary ones:
Theef, Season 7 - deals with freaky voodoo
Brand X, Season 7 - just for the beetles hatching in the lungs
Roadrunner, Season 8 - lots of blood and killing, and trying to implant a big slug in Scully
