It could count for any of the three years depending on where the poster is from and/or how they interpret the definition of "release year".
Then I feel slightly better about not hearing about them until 2001.

I just picked one album per year and then threw a bunch of thoughts into the spoilers. Hopefully this post doesn't look totally terrible. Overall, it's funny that a lot of bands who put out albums I deemed the "best" for a given year aren't really bands I would count among my all-time favorites.

EDIT: Yeesh, that looks really awful, so hopefully this one looks better.

2000 - At The Drive-In - Relationship of Command
2001 - Saves The Day - Stay What You Are
2002 - Thrice - The Illusion of Safety
2003 - Rx Bandits - The Resignation
2004 - Say Anything - ...Is A Real Boy
2005 - Minus The Bear - Menos El Oso
2006 - Brand New - The Devil and God Are Raging Inside Me
2007 - Blue Scholars - Bayani
2008 - The Gaslight Anthem - The '59 Sound
2009 - Fake Problems - It's Great To Be Alive

Miscellaneous thoughts and runners up...

2000 - Easy choice. I was mostly listening to pop-punk back in those days and most of that material hasn't aged well. The only other contender was Less Than Jake - Borders and Boundaries.
2001 - Runners up include Thursday - Full Collapse and Rx Bandits - Progress. But again, still not a lot of competition.
2002 - Here's where my musical tastes really start to make a shift. Only one runner-up, Pretty Girls Make Graves - Good Health. Consequently, this is the point that I started to pay attention to local music, thanks largely to PGMG's live show I caught. I believe they opened for Saves The Day.
2003 - Lots of runners up here, so I'll only list bands: Against Me!, Brand New, Gatsbys American Dream, NOFX, Strike Anywhere, Thursday, and Less Than Jake all put out fantastic albums this year.
2004 - Only one runner-up, The Blood Brothers - Crimes. I really didn't care for these guys before I saw them open for Against Me!.
2005 - Again, another fistful of runners up, so I'll just list bands: Blue Scholars, Gatsbys American Dream, Latterman, Maritime, The Receiving End of Sirens, and A Wilhelm Scream.
2006 - This was a hard year to pick. A lot of bands put out great albums, but none of them are really the band's best. Runners up include The Aggrolites, Alexisonfire, Anti-Flag, The Blood Brothers, Gatsbys American Dream, Thursday, and Westbound Train.
2007 - This was the year that I totally got hooked on Seattle hip-hop. I still listened to plenty of other stuff over the course of the year though. Runners up include The Aggrolites, Cobra Skulls, The Dear Hunter, Minus The Bear, Against Me!, and The Dear Hunter.
2008 - A lot of new bands found their way into my iPod this year, including Frank Turner, Kay Kay and His Weathered Underground, Fleet Foxes, Wild Orchid Children, Past Lives, and Murder By Death. That's really just scratching the surface. Less Than Jake also put out their best album in about a decade.
2009 - I hated everything Fake Problems have done prior to this album, so it's a surprise that this is my favorite for the year. I'm really hoping it's not a fluke. By a similar token, Portugal. The Man's The Satanic Satanist was a close competitor. Other great albums include those from Anti-Flag, The Aggrolites, Matt & Kim, NOFX, and Thrice.
