Some of my favorites have been:
The Hand-decorated Negativland debut record
Frampton Comes Alive on picturedisc
Immamu Amiri Baraka - "It's Nation Time" Promo from 1970
All of the early Zappa records on the original Verve blue-label pressings

CD Recyclery In the Wrigleyville area of Chicago, I ran accross a copy of Shotgun Messiah's "Violent New Breed". While maybe not so desireable to most I was happy to have gotten a mint copy of the CD for $6.

A copy of the Flying Burrito Brother's "Guilded Palace of Sin" back in the early ninties when the album had been out of print for years and was basically unobtainable. Now you can get it at any mall store...

Found a couple of rare U2 disks at Amoeba in Hollywood. At Rhino Records in Claremont I found the "Jedi Rocks" disk and the Meco Star Wars Disk... both times the cashier was pissed that he didn't know they were there - in the dollar bin

Plenty of them over the years. Some that come to mind right away...
Dave Clark Five - The History Of - about 6 years after it went out of print and was starting to fetch big bucks on E-bay, found a copy in a used CD store, still sealed (never opened) for $10.
Tommy Shaw - Girls With Guns - got an original pressing CD copy used in near mint condition for $3. Also found a copy of his Ambition CD in great condition at a Goodwill store for $2.

Most interesting find was the MFSL of Pink Floyd's "The Wall" which I picked up used for around $12.00. I later sold it for somewhere around $250.00. Not a bad investment.

Most recent one I can think of – found David Bowie's extremely rare fan club-only live CD, "Liveandwell.com," for $8, an excellent 2-disc set of some of his Outside and Earthling tracks plus rare remixes, one I'd been hunting for on eBay but never found for a decent price.

Found a sealed longbox of Men At Work's last studio album, Two Hearts, at the local record store a few years ago for $3. It still attracts a fairly high price on eBay.
Found Alanis Morrisette's second Canadian album, Now Is The Time, in the bins at the employee store when I used to work for Columbia House. Alanis had just released Jagged Little Pill at the time, and CH didn't sell Now Is The Time, so I'm not quite sure how it got there. I used one of my certificates they give employees from time to time and got it for free. At the time it was going for about $40 on eBay.

I found a copy of Bruce Willis' - Return of Bruno a few years ago for 2 bucks. Strangely, it was in high demand on ebay at the time, so I turned it around for over $80. Crazy...
I also found Martin Briley's One Night With a Stranger another time for 6 bucks. There is one listing for it now at ebay for $195. Double crazy....

Dude... you can keep that one.
I have seen the cover, but didn't know it was supposed to be Peter's hairy ass crack spread wide on the cover. But, considering he appeard in Playgirl magazine (allegedly unaware that the primary readership of said magazine isn't actually women) it wouldn't surprise me.

I found Throwing Muses' OOP first album once at the Wherehouse for $26.99. Then Rykodisc released a compilation with their first album AND the In The Doghouse EP for about $13, but what the hell, that wasn't till a few years later.

I remember finding a copy of Pat Benatar's Tropico for $4.99 used and then turning around and ebaying it for $125. This was in the late 90's before the Tropico/Seven The Hard Way 2-on-1 disc was released.
