There's some artists mentioned that I will agree with on a song-per-song basis (Pedro the Lion, Jars of Clay, etc.), but I'm surprised nobody's mentioned the following:
Bleach
P.F.R.
and
Dishwalla
However, I'm happy nobody mentioned Creed. I think they were men of Christian faith, though, and not necessarily throwing the references out there. I don't know, though. I just know I didn't care much for them.

God's Own Medicine - I loved that spoken word by Wayne Hussey on Wasteland. "I still believe in God, but God no longer believe in me."
Children - Their best work ever IMO. Produced by Led Zep bassist John Paul Jones.

Mission UK? What? Great band, but not exactly a Christian band. I mean, Nick Cave wouldn't have half as many great songs without the Old Testament, but he's also certainly not what many people would think of as Christian music. But, I guess you can define it anyway ya want!

I know I personally listed Lost Dogs before, but I just got around to listening to Lost Cabins and Mystery Trees and it has to be perhaps one of the best Lost Dogs CDs ever. "Hardening My Heart" is a truly beautiful song.

I'm currently digging Derek Webb's Mockingbird, which has created kind of a stir as some of it is critical of the church. He was giving it away for free online, but I think that promotion is over.

I'll second any mentions of Pedro the Lion and Bleach. Two great lesser known groups. Jars of Clay is consistently good as well. The tooth and nail bands (anberlin/mae/etc) are also cool and well worth a listen.
My contributions:
Something Like Silas/Future of Forestry -- FoF is the Silas' guys new band. They are really influenced by Sigur Ros. Check out Silas' album Divine Invitation; these guys deserve all the attention they can get.
Burlap to Cashmere -- One of my fav Christian bands of the 90's. I believe they recently reunited to tour with Jars of Clay.
Plankeye -- the song "Goodbye" always brings tears to my eyes
Relient K -- they're getting more popular in the mainstream now, but I like their older stuff much better than their new stuff. "Pressing On" is probably my favorite song of theirs

Luna Halo-- really unique modern rock...I think somehow they are working with Rick Rubin on their newest album
Plumb:-- Great Pop with a haunting female vocalist
Jennifer Knapp -- amazing singer songwriter
Dennison Marrs -- They had one incredible indie rock CD, and then disappeared
Eisley -- Haunting, ambient rock; they opened for Coldplay a few years ago
Koo Chung -- Los Angeles based singer songwriter with a unique acoustic guitar sound

I'll reinforce the love for Pedro the Lion. Sufjan Stevens is also pretty good, and I'm a fan of The Innocence Mission as well. They're local, but had a few decent-sized hits about a decade ago. Definitely mellower stuff in the vein of The Cranberries, and terrific music for driving around or just hanging out on a lazy afternoon.

I have two new favorite Christian bands.
By far my favorite is mewithoutyou. They are absolutely incredible. Listen to the song Sweater Poorly Knit off their album Brother Sun Sister Moon and you will be hooked. I have all three of their records.
A newer band that I really like but may not be for everyone due to their somewhat experimental nature is: The Psalters. They have two albums that are available online (mp3 format) through Potter Street Records (iirc) for whatever price you wish to pay. I paid nothing, got them, checked them out, liked them enough I then donated 10$ a piece straight to the artists for the records. They are very good. The music is somewhat chaotic and seems to be using a good number of ancient instruments which makes me think of some of the very early music from both the Christians and the Jews. I highly recommend checking them out (especially since free isn't too much to risk
