Fight Club, but Se7en and Zodiac are a close second.
Haven't seen The Game.
Alien 3, while very flawed, is still a good film.
Panic Room is mediocre, at best.
Ben Button was a horrific chore to sit through.

I know. Honestly, the only reason I haven't is because I'm not a renter and I've been hearing rumors of a better edition for so long that I never bothered to buy the current one. I even passed on the HD DVD in hopes of a special edition rearing its head.

Se7en is my favorite, followed by Fight Club and Zodiac.

I'm the one vote for Panic Room. Cool.
I know that I'm wrong, but sometimes a movie just sticks with you and I just really loved this at the theater, so it's the "best" to me even thought I know objectively it's certainly not his best film.
If Panic Room didn't happen to be a personal favorite, I'd definitely go with Zodiac.
Pretty impressive list of films if you ignore Alien 3.

And even that was an interesting and ambitious failure.
I honestly have to vote for Fight Club.
I have to wonder how many people who read the novel rated FC highly versus those that have not read the novel. Having read it, it is one of the largest factors in rating the film so highly. FC is one of the 4 or 5 most remarkable book adaptations I think I have ever seen.

Fight Club is such an uderrated classic... it took me more than one viewing to appreciate it.
His best by far... released today IMHO it would have made a lot more money at the BO.
