Differences betwen the Ultimate Matrix Collections...?
Besides the obvious [packaging], is there any other difference between these sets? [i.e. book, disc art, etc]

the book is a different dimension in the clear cased set, it's in the dimensions of a CD case, the one in the digipack case is the size of a dvd case. Also, I know this is trivial to most, but there's at least three pieces of art for each digipack holder in the regular set, this was a pleasant surprise for me... you don't get that (unless it's in the book?) in the clear-cased package.

I briefly flipped through my friend's Limited Edition set, compared to the regular one that i bought for myself. The disc art is exactly the same. The book in the Limited Edition, like ShagMan said, is a little different. I believe it has a few extra pages of notes, artwork, and trivia, but nothing particularly impressive over what's in the standard edition's booklet.

These came out a few years ago. The Limited Edition acrylic case one with the Neo bust is OOP, but you can usually find them sitting on the floor at Best Buy's. DDD had a blowout sale on them for $40 a while ago, which is where I picked mine up from. The "regular" Ultimate Edition can still be had: http://www.amazon.com/Ultimate-Colle.../dp/B0002Y69NG
Here's a pic of the Limited Edition:
