My son is on his way to 3 and he LOVES

Scooby-Doo (animated and the movies)
VeggieTales -- HUGE hit in my house
The Muppets -- runs around saying muppets, muppets, muppets all day after watching a DVD of them.

All good choices IMHO.

As much as I hate to recommend the FOX version of "My Neighbor Totoro", it is currently the only R1 version to get and it's fairly cheap. The movie itself though is a family classic. Not only will the 3-year-old enjoy it, I'd say that the whole family will enjoy it. It is going to be the 3-year-old's favorite. My wife and I gave a copy to our 3-year-old niece, and it is now her most watched movie/video.

Ahhh, you guys are too protective.

I'm getting my 3-year old son knee deep into the LOTR trilogy. Can't have enough orcs and balrogs.
