Marty Scorsese Collection Poll
I have thought long and hard about this and have come to no decision what so ever so I will leave it to you all. Most of the time I would count them as a box set (such as Aliens) but these are all quite different movies. For the Martin Scorsese Collection to add it to my Profiler should I:

I didn't pick either. I added the box set to DVDProfiler and numbered it. That way I have a count of how many things I've purchased. Then I added the movies (without numbering them) so I can look up details about each movie.
I don't know of many people who go one way or the other. I think most people do both.

I always count a boxset as individuals, if possible... I use DVDAF but list out the titles for boxes ala the Kubrick Collection, Hitchcock Criterion box, the new WB Hitchcock box, etc... If it's a TV series like Futurama, Millennium, or even The Dekalog, etc, those have to be listed as one title.

Since I export Profiler to a spreadsheet I use to track what I watch, I count them how I watch them which is one movie at a time. Things I can't split in a reasonable fashion (such as non-A & E TV sets) I'm forced to watch all in a row.

Actually, I did both. I downloaded the profiles for the box set and the individual films. I then edited the box set profile to make sure the "box set" links are working to the individual films and removed any actors which may have been added to that specific profile. After saving, I selected "never contribute" for the box set profile and locked it.
Yes, the "count" of my collection may be off, but that's not a issue to me.

I do it like DVD Aficionado does it. If there are four movies in the set, it counts as four titles. Think of it this way, if person X goes out and buys the Scorsese box set, and person Y goes out and buys each movie from the set separately, if the set is counted only once, person Y has 3 more DVDs in his collection than person X, even though they obtained the exact same thing. So it only seems reasonable to me to count each movie as its own.

The one thing that I do different is that I have some overlap on my titles. For example, you have The Scorsese Collection as #536 and the individual titles as 537-541. I would put the titles as 536-540 cuz technically the box isn't another movie.
Also, for bonus discs, I don't count them as an additional movie. So for example, you have Indiana Jones & the Last Crusade as # 544 and the bonus material disc as 545. I would put the bonus material as 544 also. The reason I do this is because in movie box sets I count the # of movies only (bonus features don't count).
But it's your collection so you can organize it and # it anyway that you like
