Work on the trilogy boxset hasn't even begun yet. I wouldn't expect it till at least 2005 at the earliest. The brothers are hard at work right now working on the online multiplayer game based on the films. Once they're done with that, maybe they'll go to work on the trilogy boxset if not starting on a different project not involving The Matrix.
As I said before, when the boxset does come (Joel Silver said it's coming back in November, but he himself said that no work has even started on it yet), I hope to God that it's a 6-7 disc set. Two-disc special editions for each film (and I'm talking actual in-depth material, not the fluff available on the previous DVD) and maybe an extra bonus disc. Make it 8 and they can throw in The Animatrix and the hour of Enter the Matrix live-action footage.
If you want to watch the trilogy anytime you want, buy all three films on DVD. The Animatrix is worth a watch, but a few of the shorts are great while the other ones are okay or just bad. If you have an X-Box, go and rent Enter the Matrix (the PS2 and GC versions arent that great) as the game is fairly short and simple.
