Sure it's not just the veneer cracked? If it's cracked all the way through, then yes it will affect the sound some. If your sub is of good quality, then it is certainly designed for specific air flow (vented design) or no air flow (acoustic suspension). Any leaks, where they are not designed for, is bad!

Does it rattle, buzz, or anything when playing? If so, I would just replace the base. For a minor crack, maybe just try to seal it with some good wood glue or caulk. A wide crack may require epoxy to fill, but I would worry about delamination due to all the vibration (that may introduce an even worse buzz!). Maybe a "real" speaker repairman could chime-in!
If you do it yourself, just make sure to seal all the inside seams with caulking and that it's a tight fit. Use some thick MDF (at least 3/4-1"), not plywood or even solid wood as they may resonate more.
