How to tell if problem is with sub or receiver?

Two nights ago we had a big storm near my house and there was a power surge that blew out my house's alarm system and did some damage to either my subwoofer or receiver, I can't figure out which one it is. Can anyone help? The subwoofer is making a popping sound anytime the receiver changes sound modes. i.e. changes from dolby digital to pro logic. I changed the cord running between the two hoping that was the cause but the problem remained. Any ideas?

Are you sure it didn't do this before? It's probably the receiver doing this, but I'm not sure there is any damage.

Yeah, I am positive it never did this before. I have had the setup for over 2 years and it never happened. Now it is the most annoying pop sound. If it is with the receiver any clue on how to fix it. It is a Yamaha HTR-5660

Does the sub have an auto on/off switch? Maybe try changing that to see if it is the problem.
