Banjo Kazooie has a toilet in the haunted level. In fact, you have to be flushed through it to get one of the pieces/tokens/whatever it is you collected in that game.
Arc the Lad II has a toilets all over, and you get different reactions depending on where you go. Things like knocking on a closed door and getting a reaction, or playing with a rubber ducky in a tub.
You had to "tour" all the game world's toilets to earn Toilet Medals and get move bonuses in Brave Fencer Mushashi.

Oh well,
Dark Forces had a great bathroom scene. It was a "secret" room that had toilets and urinals. There was even a storm trooper standing in front of the urinals (if I remember correctly)
....it was also a GREAT game.

Nobody mentioned Silent Hill 2. You start off in front of a toilet, you reach into a toilet to get a wallet out and you come accross a guy heaving in one. Mega-toilet action.

I thought Maniac Mansion was a PC game...
Anyway - Another new game that's good with toilets is Mafia. Holy cow - lots of toilets and lots of gaming goodness.
The Thing also has toilets - there's one scene with a dude's head in a urinal. Good game also.

There's a toilet in Counter-Strike that has a turd floating in it. There's also a toilet in Mario Sunshine. No turds there, but it's pretty funny that the Isle Delfino fruit people drop the deuce.
