Sorry, I missed the first minute of the show--why did that new bad guy kill that other bad guy? And why is Nathanson suddenly on the run? I only missed a minute, but it felt like I missed an entire episode.

The new bad guy killed the old because releasing the gas in the mall was unsanctioned by him, he only wanted to use the gas on Russians. Nathanson is on the run because he is the one that reconfigured the canisters to blow up in the terrorists faces they aren't to happy about that.

Samewise is in the right, all the people sneaking behind his back that are the pussies. They are all acting like high schoolers in a cliq. The guy is now dead, they could have the entire place working the lead instead of 3 people.

No, Samwise is a waffling pussy that does not know how to do this job because he has no field experience. He's an ass-kissing "yes man" that's done nothing but hinder the operation from the moment he stepped into CTU.
And on a sidenote, it looks like Lynn's stolen keycard is going to be the lame plot of this season.

Overall a very weak episode... very bad writing. Jack picks up phone, calls president, tells him that Lynn is cracking under pressure and is screwing things up, please remind Lynn that Jack is working under the president's authority and is not a CTU employee. Problems solved in 5 minutes.

True, but now that Walt's influence is gone, Mike and Aaron are the two closest advisors he has, and they're both firmly in Jack's corner. I'd say that gives Jack more than a fighting chance.
