The only one that I've heard of (that's out now) is Sonic Advance/Sonic Adventure 2.

The upcoming Animal Crossing for the Cube will allow you to...get this...upload classic NES games onto your GBA!

We should see more games utilizing the link up in the next year or so as Nintendo is encouraging developers to take advantage of this feature.

Other than the NES games you can upload to you GBA in Animal Crossing, I've yet to hear of a GCN to GBA feature that interests me. And I'll probalby miss this one as the Animal Crossing game itself sounds lame to me.
