You can and should join them all, if you want more quests and story. Eventually you'll have to choose, but they warned you and gave you a chance to change your mind.

I had to start a totally different game, then go back to fallout and then it showed up. Other people have had it show ipup just by shutting off and restarting their system.

I think the opposite. There are very limited consequences, which they mostly warn you about. I'd prefer it if there were more.
