That's how I was taking the question. Answering as within the superhero/comic book subgenre of films. Not amongst every film ever made.

none.
The best superhero film for me is Logan, but its not a masterpiece. Logan showed that its possible that a superhero film can be great though. But most studio's don't have the balls to let anyone make a real movie.

Just bump one of the probably several "What's your favorite superhero film?" threads.

I'm surprised at the number of votes for Superman. It's the ultimate ripoff movie, where the writers give Superman an asspull power of clicking the Undo button. None of the events in the third act happened, and he lives happily ever after. If there are no consequences to the protagonist making the wrong decision, then there is no dramatic tension.

Re: Which superhero movies would you consider masterpieces?
It wasn't.
Yeah, that's why I didn't want to say "within the genre."
My thought process was along the lines of "if films in other genres can transcend their genre to be labeled as masterpieces of film, can the same be said for any superhero movies."
As noted, I should have asked people to explain their answers, as a list of titles doesn't really mean anything.

As much as I LOVE comic book superhero movies, I wouldn't say that any of them are masterpieces outside of the genre.
However, WITHIN the genre there are several that I would list...
Iron Man
Spider-Man
Spider-Man 2
X-Men 2
The Avengers
Captain America: The First Avenger
Captain America: The Winter Soldier
I'd have to give it more thought to have a complete list, though.

Didn't imply that it was. Just a question.
Not any different than having a Best Picture, Best Animated Feature, Best Documentary, Best Short Film, etc. You can absolutely have masterpieces in multiple genres. I guess if the Academy Awards just awarded one overall masterpiece every year, they could really cut down on the runtime.
Best and favorite make for different answers.

I think one of the definitions of a masterpiece is that it should transcend the medium/genre and allow anyone to view it without prior knowledge of the subject manner. It should also make you think about issues/subjects that are globally applicable to anyone.
The only movie that fits this IMHO is The Dark Knight. It works as a masterpiece in film making in both story and execution. But it also transcends the genre and brings up a lot of issues like justice vs vigilantism, privacy vs protection, chaos vs order. It does a good job by showing that those lines we like to think are clearly marked become much more blurry when people are pushed to desperation. I think it's even more amazing that this movie was made within the "confines" of a super hero movie. It's much more difficult to make a masterpiece like this then a typical "oscar bait" movie that typically have much more artistic freedom and less responsibility of an enormous budget to consider.

Superman The Movie....with today's insane CGI and effects that looks almost funny but back then it was the latest and greatest...and hands down Reeve was and is the best looking "Superman"/Clark Kent.
Batman (1989)...this was really the first good "Batman" that set the tone. And when I saw Michael Keaton as the "Batman" I was like...seriously. But with the mask on, I still say Keaton had the look and mannerism of Batman/Bruce Wayne down. And with Nicholson as the Joker and Tim Burton Directing....

WB/DC
Superman: The Movie
Superman 2
Batman 89
Batman Begins
The Dark Knight
Marvel:
The Winter Soldier
Guardians of the Galaxy
Don't think this is a glowing endorsement that DC is better. If we were talking about worst superhero movies the list sizes would reverse quickly, and include some Sony/Fox titles.

Dr. Strange setup the time bending mechanism throughout the entire movie. Superman doing it was a deus ex machina do over button.

Jonah Hex...no, seriousl...aww, who I am kidding, but if only. The sad thing is that pretty much the only comics I kept from my collection and series I bothered to chase to completion is Jonah Hex because he is a fave character of mine, and the movie could have been more Logan than whatever it turned out to be.
On a more serious note, I know I am in the minority but I genuinely believe that Iron Man 3 is a masterpiece in the genre and maybe outside of it too. As a long time Iron Man comic reader the mandarin twist did not have my knickers in a twist like it did for so many viewers. It is just a great film as far as I am concerned. There are scenes that border on iconic, even if you had already seen them in the trailer/commercials, such as his dragging the armor through the snow and the assault on his compound, it really is a better film than people give it credit for.
It made over a billion dollars worldwide and lots of people flocked to see the film after the mandarin twist was out of the bag, so maybe I am not the minority, it is just that the minority did a good job of being loud on the internet and making it seem like the film was a giant turkey.
