Neither he nor Marion saw what was happening around them when the Ark was opened. Indy must have heard the noise or something coming from the Ark and came to the conclusion that what was about to happen was not meant for human eyes, and instructed Marion to keep hers shut. They shut their eyes, heard a lot of commotion and screaming, then silence. When they finally opened their eyes, all of the Nazis were gone and the ropes binding them to the pole were gone.

I assume it was a kind of Passover thing, where they angels of death that came from the Ark left them alone because their eyes were shut.

It sucks that they cut the scene in Raiders explaining how Indy knew to keep their eyes closed. I think it was some inscription on the headpiece medallion.
