I think the avengers' back stories are public knowledge. As is the fantastic four. They're a very public group. Spiderman's definitely isn't, so agree there, why isn't he lumped in with mutant hatred?
There has been similar hate-what-you-don't-know individual hatred focused on some of the non-mutants (hulk for sure, spider-man), but definitely not blanket hatred.
But hating based on genetic differences certainly isn't anything new.

I do get that the hate of mutants is mostly akin to real life hate of minorities and such. After all the X-Men were created in the 1960s when black civil rights were a hot topic. Nowadays the X-Men have come to represent any hated minority such as gays as well.
It still doesn't make sense for people to hate mutants but not anyone with powers. Anyone with powers is technically a "minority." Why is Spider-Man any different than Wolverine. Spider-Man is just as "different from the norm." Even though Spider-Man wasn't born with his powers, he's still a "minority." Many mutants, such as Beast, Wolverine, Quicksilver, and Scarlet Witch, have even been Avengers but mutants are still hated. It's not just because the Avengers are government sponsored as to why the public treats them favorably. Remember that X-Factor is a government sponsored mutant team. People still hate them though.

I do agree that it doesnt make sense on a "hating people with powers" level.
It's all about the hatred of those that are genetically different. And with the mutants, the hatred either comes from high levels (politicians with an agenda) or personal levels (most of the mutants were discovered as teenagers, so dealt with hatred from their own families when they "developed"). The similarities with homosexuality are very apparent (although it did start in parallel with the civil rights movement).
The fear of "it could be my family" is very real and powerful. The likelihood that my kid gets hit with gamma radiation is practically nonexistent, but he very well could be a mutant.
I do agree that Spiderman would logically lump in with that group, because no one knows his origin and how he got his powers. Although no one knows who he really is and he doesn't deal with fear and hatred on a family level.

It's funny. The whole gay issue never reached my social culture till like high school. So before that it was all about race, cuz I am a minority and it was the 1990s for me. Hitting HS forward though the gay issue became probably more relevant to how the X-Men comics could be more identified w/ homosexuality than race cuz homosexuality has no boundary to existing.

Sophie Turner, Tye Sheridan and Alexandra Shipp have joined the cast of Fox’s “X-Men: Apocalypse.”
Turner will play Jean Grey, Ship will play Storm and Sheridan will play Cyclops.
Bryan Singer tweeted the news of the castings.

The kid playing Cyclops was really good in "Joe," and I'm eager to see Turner do something other than Sansa quivering in fear most of the time. Will be eager to see how much they can muck up the other movies' timelines THIS time out

I wonder if Wolverine is going to be in Apocalypse. It would be strange to see Jackman interacting with teen Cyclops, Jean, and Storm. Especially since he is in love with Jean. Creepy old man Logan hitting on teen Jean...

So is Wolverine gonna have the hots for young Jean Grey in this? Be very strange if it did. Although Singer might use his own personal preference and have Wolverine be attracted to young Cyclops instead.

How so? The movies have a muddled continuity, but I can't think of anything particularly wrong with Wolverine's continuity. The only thing I can think of pertains more to Sabretooth since he seemed like a completely different character in Origins compared to the feral beast he was portrayed as in X1.
Then there's the issue of which Theatre of WWII did Logan fight in. Because X-Men Origins: Wolverine establishes that he was in the European Theatre whereas The Wolverine establishes that he was in the Pacific Theatre, just before the bombing of Nagasaki. And all this before the events of DOFP would have had any effect on anything.

Undoubtedly. But I do wonder how old the characters were supposed to be in the movie. I'm guessing younger than the actors portraying them.
