some of the most well known are the Indiana Jones movies with the Paramount logo

also The Cannonball Run has an animated car on the Fox logo

What Planet Are You From? replaced the columbia girl with Annette Bening. I think Go may have used this opening too.

Waterworld had the Universal globe turn all to water.

Watchmen turned the WB and Paramount logos all yellow and black.

I love the penguins at the beginning of Madagascar 2 beating the shit out of the Dreamworks kid fishing off the moon.

The MGM lion burping at the beginning of Strange Brew and then them trying to crank its tail to get him going.

The Matrix movies have a green digital WB logo.

Here's a good list ones:

In the Bob Hope/Bing Crosby film, ROAD TO UTOPIA (1945), there was a gag involving the Paramount logo (mountain and stars), but it was embedded in the film during their Alaska jaunt.

In the 1960s, Chuck Jones played with the MGM logo on his Tom & Jerry cartoons by putting a meowing Tom in place of the roaring MGM lion.

BLAZING SADDLES (1974) opened with the Warner Bros. logo suddenly being set ablaze (an obvious reference to the opening of "Bonanza").

The X in the Fox logo holds on screen a few moments longer in the X-Men Movies

G-Force 3D has one character running down the street in the Bruckheimer logo then gets scared by the lightning hitting the tree.

I really liked seeing Romero use the old-school Uni logo for Land of the Dead.

Love the vintage logos.

Didn't it snow on the Fox logo for Die Hard 2 or Home Alone?

Edward Scissorhands.

Also, the Warner Bros. logo 'morphed' into the Bat symbols for both Batman Forever and Batman and Robin.

Batman Begins presented the studio logos in black & white.

The Dark Knight recolored the studio logos in a blue shade.

Minority Report made the studio logos extra grainy, blue-grey, and added an underwater effect over them.

Just got out of Orphan a short while back and they had this cool thing where the WB and Dark Castle logos were splattered in various colors like sploches of paint.

It's not a film, but Matt Groening spent his own cash on changing the 20th Century Fox logo to 30th Century Fox for Futurama. Fox didn't like the last-minute idea but when they saw it they absolutely adored it, of course.
