Because Optimus told him that sticking the cube into the chest of a Cybertronian would interact with their spark and thus kill them. The rub here (and I agree, it isn't clearly spelled out) was that normally, the spark is protected in their chest cavity. Optimus clearly has to open his (which is nerd-o-riffic, since we can spot the Matrix) so that Sam could put the cube in. Megatron's spark was normally protected under all that armored clusterfuck of a robot design, and more than likely would not open his chest to allow Sam to kill him with the cube.

However, during the climactic battle, as the F-22s are diving in a pounding Megatron with missles, G.I.-Joe fires his super-canon-penatrate-the-transformers thingee and you can see it hits Megatron squarly in the chest, blowing a hole in his armor and exposing his Spark. Once Sam sees this, he makes the logical assumption that what would kill Optimus (and destroy the cube) would probably kill Megatron (and destroy the cube) so he Ski-whoops in there and shoves it up into Megatron's newly exposed hole (in his armor... you guys have sick minds).

Thus killing Megatron (...and destroying the cube).

oh, okay... that makes sense... I guess... thanks for the explanation Doc.

so with the cube gone, they have no real way to destroy future villians? apart from say, ripping all the apendages off of an opponent while engaged in battle.
