Not movie related, but I loved the scene in, was it last season, on 24 where the missiles were in Iowa, but there was a problem because of the "mountains" nearby.
Also, there's just dumb stuff, like the bus ride on the classic Dabney Coleman/that-kid-from-ET flick Cloak and Dagger which is primarily on one road in San Antonio (Broadway) but you can see on the background they go by things out of sequence to how they would be if you actually were going down that road.

I work in San Francisco so imagine all the fudging they do. They will be at one place in the city and then be on the other side in a few minutes.
One that comes to mind is the Graduate who is going towards Eastbay on the top part of the bridge because I am sure it looked better.

I love a scene in Exit Wounds with Segal, that takes place in Detroit, where he drives past the CN Tower, Toronto's most recognizable landmark.

In Mallrats the mall they use is supposedly set in New Jersey but they actually filmed at the Eden Prarie mall in Minnesota. I grew up a suburb away from that mall and went to school in NJ. Also any movie set at Princeton University is pretty apparent when they are or are not there. Oh also Harold and Kumar go to White Castle has the White Castles in NJ in the wrong locations.

Executive Decision begins and ends at Frederick Airport in Frederick Maryland. Except that the airport shown looks to be in the middle of a great plain, theres definitely a giant mountain range all around the real airport.

Taking Lives is supposed to be set in Montreal, but the film-makers made no effort to hide the fact that it was filmed in Quebec City. In fact, one of the establishing shots is from a helicopter circling around the Chateau Frontenac. I suppose most people wouldn't know the location of that building though.

I got a kick out of the opening scene in Air Force One, where the special forces kidnap the president of Kerplekistan (or whatever). Easy to recognize Severance Hall and the Case Western campus. Have to be proud of every small thing you get on the rare occasions filmmakers show up in Cleveland.

One that has distracted me is in Dogma. They are supposed to be at a Wisconsin airport but they used Pittsburgh International Airport. They scattered some cheeseheads around, but travelling through Pittsburgh a lot it was pretty obvious to me.

There's one scene from the Harrison Ford film Random Hearts - where the film's protagonists drive from downtown, through Georgetown, swing through Friendship Heights - a few blocks from where I live ( ) in all the wrong directions.
For visual asthetic reasons the Lincoln Memorial is always seen from the south, Presidential escort shots - whenever the President is going to the White House (the other direction) - numerous films do this - i.e, Armageddon

Living right by Chicago, it's easy to see what is or isn't the city. You can't recreate the Ferris Bueller tour, since it magically stops ad starts all around the city.
It certainly doesn't matter, as far as I can see. If something as small as that honestly distracts me from the film, the film can't be much more entertaining otherwise. I love Ferris Bueller's Day Off.
Everyone else seemed to get it, scott1598. As far as I can see you're the only one who found the title overly ambiguous.

the title could have worded quite a few ways:
I would have preferred,
'Hey, That's My City... Not!'

In a good movie, these little inconsistencies are amusing details (usually noticed on subsequent viewings)...
in a bad movie, they're annoying.
Most recently, I happened upon the end of Wayne's World on HBO; right when Wayne and Cassandra leave her video shoot in Chicago to race back to Aurora (directly west). It cuts to a shot of Wayne's car cruising north on Lake Shore Drive, very scenic with the lake and the Hancock building in the shot...
but they're driving north! and there's no highway from the northside of Chicago that leads to Aurora! eek! heh.
So obvious a second unit shot and just intended to fill the gap, no harm done.
But at least in another highway shot they used an I-88 sign.

I don't think the mall in Mallrats counts. Although they did indeed shoot it in Minnesota, it was probably intended as a fictional mall in New Jersey. Is there anything in the film that distinctly shows it couldn't be NJ?

Revenge of the Nerds II: in the opening minutes, the boys are being driven to the airport in some northern place to take a flight to Ft. Lauderdale but they're already there as I could see the sign in front of the shopping center where a friend had a record store.
So it was my (ex)city when it wasn't supposed to be.
Also, I think the dive-hotel exteriors were filmed in South Beach. My, how things have changed since.

Although it's not a movie, we yell at NCIS all the time when they show stuff set in Norfolk or Virginia Beach all the time. I've yet to see anything that is really filmed in our cities.
