Three Kings, Fight Club, and especially Magnolia (previously mentioned) are great ones.
I also love Lethal Weapon 4 (Why Can't We Be Friends), Rushmore (The Faces, I Wish I Knew Now), Boogie Nights (ELO, Livin' Thing), Grosse Pointe Blank (Violent Femmes, Blister in the Sun), and Out of Sight (The Isley Brothers, It's Your Thing).

Another vote for "Keep on Rockin" at the end of "Fahrenheit 9/11". Even though the movie failed in its purpose, it's still a good movie, and the ending is just as potent now as it was then.
I have always loved "Can't Even Tell" by Soul Asylum at the end of "Clerks." It's probably the most appropriate closing song for the subject matter and the end of the day Dante has just had. (I prefer the theatrical ending over the original, FYI.)
I also loved that they used "Extreme Ways" again in "Bourne Supremacy." I will be greatly disappointed if they don't use it again for the final Bourne film, as I almost identify that song as The Jason Bourne theme as I would Bond's music as his theme.

ditto for the closing song in rushmore. i am also partial to the closing song in good will hunting (? by elliot smith) as he drives off to california. i'm not sure if it ran over the closing credits, however.

One of my favorite movie/music moments is the split-screen sequence in The Rules of Attraction, set to the stereo/single mix of Donovan's "Colours."
But since that's not at the end of the film, my favorite has to be "Jailhouse Rock" at the end of The Blues Brothers. It's a damn perfect way to end the movie.

I'd like to throw in Highway [Reprised] from Mark Motherbaugh at the end of Bottle Rocket, there's something about that tune playing while Dignan turns around to walk back into prison that gets me every time.

Best end song of all time has to be "An Ending (Ascent)" by Brian Eno at the end of Traffic. Blows all the ones I've seen posted so far out of the water.

i'd also add 'the hands that built america' by u2 at the end of gangs of new york.
it's a great song IMO by itself. the way its led into at the end of the film makes it better than great.

doesn't generate a smile, but the reprise of "Mein Herz Brennt" ("My Heart Burns") by Rammstein at the end of Lilya 4-ever expresses a furious desperation perfectly suited to the moment.
