Are there special features that will be exclusive to the complete box set or will they be the same as the individual season sets?

I think I will wait until the complete series box set comes out later this year.
I already have the Rhino version of Season 1 and Singapore imports for the rest of the series.

I went out and got season 1, if there's something great in the complete set that's not in the season sets then I'll spring for the complete series.

It says this specifically in the complete details from the preorder site:
"Five retrospective featurettes including brand-new, in-depth interviews with those most responsible for the success of The Transformers franchise. Two of these featurettes are exclusive to this set including a conversation with comic writer Bob Budiansky and a voice cast reunion. The reunion features Jack Angel (Ramjet), Michael Bell (Prowl), Gregg, Berger (Grimlock), Aurthur Burghardt (Devastator), Corey Burton (Spike Witwicky), Richard Gautier (Rodimus Prime), Neil Ross (Slag), Frank Welker (Megatron)."

Well the voice cast reunion would be the only thing I'd be interested in.

The cast reunion is intriguing. This puts me more on the fence about getting the set. My nephew is just now getting into the transformers, and his little brother isnt too far behind, so I could give them my old sets.

So for those who upgraded, do the Rhino and Shout Factory versions have overlapping bonus features?

Here is an interesting tidbit from Shout! on their message board, about the complete set:
As for the "While Supplies Last" question... As of right now, there is a finite number of sets in the production run. The complete series set is expected to hit retail at an undetermined time down the road, but if we sell out online first, we will need to evaluate the need and costs associated with a second run and its release at retail.

The sound issues on these is really disappointing. So far the last 4 episodes of season 1 have these issues. For some reason the sound effects are much lower in volume than the voices and music and in some cases can't be heard at all they are so low. I hope there is a recall of this disc to fix this. Sound was a big issue on the first two seasons of Rhino sets and I had hoped Shout Factory going back to the original stereo track would fix it.

Hmmmm I definitely will still be getting this, I just hope the audio issues aren't too much of a problem.

The episodes are still watchable, but it is a noticeable drop on the sound effects and something you would think could have been caught when creating the mix. Don't know if maybe the source elements were an issue, but the first 12 episodes sounded fine for the most part. Will start watching Season 2 today to see if that one has these issues.

Hmmm. More issues with these discs. It does look like an awful lot of dics for just the season 1 set.
